I own the Witcher III (redeemed the code from the collector edition box), the game appears in my account, but, if I go on its store page, it's not marked as owned.
Why? Can it be marked?
More importantly Can I still buy the Espansion Pass?

Also, about the Expansion Pass:
is buying it and adding the Free DLC Program the exact same (also regarding goodies marked under the GOTY description) as buying the Game of the Year Edition?

1. Yes.

2. Yes, it's exactly the same game. The only difference in the GOTY is that's it's everything in one single installer.
I got a question too about the expansion pack. I bought it this morning and it correctly added me the GOTY edition to the library. As it should be I now have 2 separate games, the standard edition and the GOTY.
Is it correct that I now need to download and install the GOTY edition and from there I can import my saving from the standard edition ?
Because I'm worried I can't use them in the GOTY edition and I don't really wanna do the game all over again (70h played)

Your standard edition saves will work with the GOTY edition,
You will lose your achievements if you are using Galaxy though.
