I have this too. There is a cluster of three near each other along the path to the waterfall and in the swamp next to it. I thought I remembered one in the cave under the city with the dead guards, but... I can't seem to find it again. There are also a lot of nekkers in the cave behind the waterfall, but I could find no tunnel entrance. Hm...

You thought correctly about the cave under the city, and there is a cave behind the waterfall with them as well.

Cave behind waterfall holds Ostmurk(?). The herb you need for Mongoose potion which is a quest for Kayran fight.

The cave with dead guards is for Malena quest, none of the nekker nests are in caves.
