yeah i really enjoyed those also i was shocked to hear that the new tomb raider will not have underwater levels

If I remember correctly, Duke Nukem 3D also had an underwater level, no?

Yep, that had some nice underwater stuff too! Shadow Warrior took things to another level though, there was a really awesome underwater base level in that game (Water Torture), as well as battleship levels.

Really, during the early days of 3D engines, underwater action was a feature that many games were proud of, and so games really showed it off. I remember some fun underwater temples in Unreal, for example. But it seems like once the novelty wore off and "realism" became more and more important, lengthy swimming sections became less and less common in FPS games.
Do Thief Gold and Thief II: The Metal Age count?

Back in the DOS era, I remember some part of Xargon is underwater.

Also, Aquaria, although I have never played it.

There were also recently two games released from which I cannot remember the names, but they contained a lot of underwater activity, one of them had something with deep in the title I think.

Still I'm with you with Tomb Raider, It is the only gameseries with underwater levels that I actually liked, the puzzle element has a lot to do with it.

From the other game I can only vaguely remeber from the trailer, that it has a female heroine and I think it has a female antagonist too.
I guess you mean fighting games because just about every platformer series has had swimming levels - many Mario titles, several Zelda games (especially Link's Awakening), Ratchet & Klank, Metroid, Donkey Kong Country series, Spyro the Dragon games...
Serious Sam TFE and Serious Sam 2. I have not played the others yet, so I dont know.

Should I also say Super Mario.......

I've got the basic version I picked up for about a euro in a second-hand store, so that could be it. I've got such a backlog that I really couldn't be bothered to try to make it work properly, though. Maybe I'll just play it on my dad's old laptop during the holidays.
