Although I'd suggest removing Plants vs. Zombies as PopCap are not indie anymore, they were bought by EA.

I wonder if it's better to have broad categories (e.g. Arcade/Action, Strategy etc,) or more specific ones (e.g. Tower Defense, Side-Scrolling Platformer etc.)? Probably depends on the amount of games on the list, too (the more there will be, the more specific the categories)?

I often have a little trouble defining genre crossovers, for example would Braid be better off in the Side-Scrolling Platformer category (because it's mimicking side-scrolling platformers) or in the Puzzle category (because the real challenge are puzzles, not fast reactions) ...

I would put in the category for which gameplay part is dominant. E.g. Trine is more a platformer than a puzzle game. So tha people who like a genre find a fitting game.

My recommendation is Xenonauts still in development but it looks very promising.

Still not quite sure how to handle these games:

Aquaria: non-linear, side-scrolling Action-Adventure with puzzles, doesn't quite fit with the rest of the (more or less linear and in most cases point-and-click) adventure games already listed ...

The Binding of Isaac: Rogue-like but not really a RPG, is it? Then again, is Zelda considered a RPG? The game mechanics are somewhat similar, I think, but maybe there is less story and exploration?

Cortex Commands & Orcs Must Die: Do they fit with the other Strategy games, or are they more on the Action side?

Minecraft & Terraria: sandbox survival strategy 'adventures'? They don't really fit with any of the other categories either, do they?

Of course depends on what is your understanding of indie.
Good timing for your thead with an indie week on gamersgate. It seems I'm late and all more known gems are already listed. The only interesting looking game I can add for now is Skulls of Shogun, a turn based strategy announced to be released early 2012 (source: wiki). Unfortunately it's hard to get some more details from developer site.

Noticed that Audiosurf is under Racing category. In no way is that a racing game! It should either be under Rhythm games... or maybe Arcade? I'm not exactly sure what counts as arcade, actually.

Just wanted to throw in that Penny Arcade Adventures Episode 3 is back in production, only it's been done by the Cthulhu Saves the World guy so it'll be quite different from the previous games.

But yeah, great list.
