So many moons ago I had this game on the pc where you could buy these flying car looking things and you could send them to fly around in a city looking for aliens, there was a few different events some where you had to actually send troops to go fight the aliens and rest were just sending those ships after them.

Sorry I am terrible at explaining but does anyone know what game it could possibly be?

Sounds like one of the XCOM games.

I would take a look on GOG actually, the UFO series. My thought, the closest that would come to your description would probably be Afterlight.
