I want my GOG games to be in my Steam library. But when I add them as non-steam games, they disappear usually after 1-3 days. Does anyone know how I can get the games to be in the library permanently?

There appears to be an issue where people lose their non-steam games in the library sometimes. I personally have only had it happen with games I added, and where I didn't shut down the client properly. I'd suggest adding the games, then closing your client and restarting it to make sure it saves it to the cloud

Not sure why it would reliably remove it every few days like that though, unless you perhaps only reboot every few days and you let Steam shut down with windows (which tends to cut off it's shutdown procedure before it's done, so that might mess up your non steam games)
I've only twice lost games I added to Steam. Once still don't know why, and the second time was two weeks ago, when my steam install corrupted. Further no problem with it. But I concur with Pheace, always shut steam down before shutting the PC down

I've never shut Steam down separately, always together with Windows.. But I will try your suggestion, and see if it Works.
Apparently this was an issue with the beta:
August 27th, 2013 - Steam Client Beta Update - Aug 27
We have just updated the beta, with the following changes:

General:
Fixed some cases that may have been the cause of non-Steam game shortcuts disappearing
Fixed a regression where actions could be falsely blocked for parental controls
There you have it! Steam's betas are something I usually stay away from, because they quite literally use their betas properly, which is to iron out messes before they hit the masses.
