If I have a game like Earthworm Jim from GOG that installs DOSBox in the install folder, but also use DOSBox for other non-GOG games, can I remove that folder in the EWJ directory if I have my own install of it in another directory, or is it best to leave the one from GOG and basically have two installs? I wasn't sure how GOG games launch using it, but I didn't want anything to conflict if I have two installs and would like to update to the newest version.

As long as you either update the shortcuts (or make your own), then there is no problem with using your own DOSBox install. Worst case scenario: Differing performance (older version).
As long as you're willing to put in the work to make sure your install is referenced and any DOSbox configuration details are copied over then it should (in theory) work.
But it's only a small program and you've got over 1.2GB installed already for that game... Is it worth it?
Probably not, just wanted to be sure nothing would be bothered by another install if that was the best way, so I'll have .72 in the GOG folder and .73 in the Program Files I suppose :D
Some of the newer installers (under options) allow you to select an already existing DOSbox install to use. I haven't ever used it, but I saw it in the past.

I think all DOSbox games do that, though it doesn't work for some reason, at least for me trying with Duke 3D and Teenagent.

Because GOG hasn't updated the installers yet. It's kinda annoying.
You can update your shortcut to point to your own DOSBox installation, or just overwrite it with a newer version in the game folder. I don't think that 4.4 Mb does much of a difference these days.
Before doing all that, you should also make sure that your game still works in the new version of DOSBox, as an update can break your game (although not too likely with popular ones).
