What is common with those? Only that they happen to use sprites for (many) characters and objects?
Even the 3D engine is quite different between those, e.g. System Shock 1 uses a true 3D engine for the environment, allowing you to watch up and down, bridges etc., something that isn't really possible in e.g. Doom or Duke3D i think.
From those you mentioned, I'd definitely pick
System Shock.
The second place goes to
Magic Carpet, in case it counts. Hey it uses sprites, and you shoot at it in a first person view!
