Is Enter The Gungeon USB portable (i.e can I carry it around on a USB stick and just click the .exe and that's pretty much it, the same way I can with Nuclear Throne?)

The saves are stored in AppData\LocalLow\Dodge Roll\Enter the Gungeon.
So unless you grab this too, you won't keep your progression.
