Edit: Found it. I'm not a usual user of GoG and have never used "LocalLow". If anyone is looking for the same problem, you can find it here.

Install location
Documents
%appdata%
Are the three areas where most files are located. You can type in %appdata% to an explorer window - it's a windows macro.

This could be a good start:

Alternatively, according to the post about emulated games on GOG, the games in the trilogy use an emulated Apple IIGS version, so you could probably run them on MESS or KEGS (provided you own a license for the system files and have a back up of them for the latter).

Edit: dug a little more, and found two things that are worth noting.

First, the game should also be compatible with Apple II, so you can probably use something like AppleWin, which afaik doesn't use the original system files, and that works nice under Wine.

Second, this link mentions the save path:

@mtemple was probably referring to the remastered Bard's Tale Trilogy by InXile Entertainment and Krome Studios, not the original/emulated Apple IIGS versions or the 2004 reboot. On my mac the save game location is at

/Users/USERNAME/Application Support/com.krome.BTTrilogy
