Witcher 2 and the Swordquest games come to my mind, but I bet there were much more!
My version of Painkiller came with one.

Beneath a Steel Sky.
I think The Darkness 2 has a couple of digital comics.
Gabriel Knight: Sins of the Fathers
Turok had a mini-comic in the manual.
Hotline Miami 2 has digital comics. I believe you can actually get them for free without owning the game itself.

The Witcher 3 and the Hearts of Stone-expansion also includes digital comics.

The Elder Scrolls Adventures: Redguard. The first part of the manual was a comic telling Cyrus' backstory, complete with a letters page that pretended it was an issue of an ongoing Elder Scrolls comic series.
How far back into the history of videogames can we go?

Yar's Revenge (Atari 2600) had a mini comic packaged with it.

The Sacred Armour of Antiriad on the Sinclair ZX Spectrum (amongst others) had a mini comic included.

Sam & Max was a comic series first, but the game came with a comic as well.
