I am not saying the patch/update difference between Steam and GOG.

Space Quest has an official VGA remake, but it is not sold at GOG.

Loom CD talkie is great, but other versions like FM Towns and original floppy have more contents and solutions.

Disney platformers here are DOS ports, and they are not as good as the console version.

What games you know have better version but not availabe here?

The thing is, that there are probably quite a few games here where a different platform had a better version, but if GOG does not have the rights to that version, there isn't much they can do. Also, versions from different platforms will require emulation of some kind, which brings its own slew of problems to the table.

There are certainly many of the early 90s DOS games which had better versions on the Amiga (Cannon Fodder, for instance), but due to the fact that you need a proprietary Kickstart ROM to do Amiga emulation, GOG would have to make some sort of deal with the owners of those ROMs (which I believe is Cloanto). I really wish they'd do just that, because there are a lot of Amiga games I would like to be able to play legally again, but I don't think it is going to happen.

Last I heard, the AROS-based replacement was running decent. Still not there yet from what I've read though. I don't have any Amiga software to test it with.
Space Quest VGA and Loom floppy are just DOS games.

And, GOG do sell Amiga games.

GOG may never sell console games, but if we know what version is better, we could collect it legally by ourself.

Not with their own emulation, they don't.

Some of the Cinemaware titles have the Amiga version included, but that runs in Cinemaware's own proprietary emulator, (which ironically also uses the Kicstart ROM, and I would love to know the legality of that), but that is handled by Cinemaware, not GOG.

There are some Amiga adventure games which can run in ScummVM, so GOG could theoretically release all of those (if they could get the rights to do so) without any further deals or development on their part, but that's it, pretty much, barring a deal with Cloanto.
Any game stripped of otherwise fully functional multiplayer component can be regarded as technically inferior, depending of one's stance towards DRM related to disabled component.

FlatOut has a large fan made update which adds a lot of new content available, but it doesn't work with GOG version.

It is a damn shame GOG doesn't have the VGA remake, it is great especially with Roland MT-32 music. I liked both versions, the original because it was indeed the original I played originally, but the VGA remake was a good remake, giving the old classic game a new life (and an easier user interface as you didn't have to type anything anymore).
Cossacks: Back to War which does not include all the content from the retail version aka it does not have the content from European Wars and The art of War integrated as it was in the original retail version. Back to War was at that time what is called an ultimate edition and gog doesn't carry that version. What gog carries is a back to war patch which is part of the so called anthology which sold only on gog. Saddly gog doesn't carry the final version of the game and neither does Steam for that matter (although they offer the so called campaign expansion dlc for back to war).

Full Spectrum Warrior game series sold on GOG is single-player only, while the original games provided multiplayer via GameSpy as well as LAN multiplayer. The game was updated on Steam to provide multiplayer via the Steam API however.

So the Steam version of the game has more features and also goes on sale much cheaper than it has appeared on GOG. I was happy to see the games come to GOG mind you, but I bought it for Steam on a deep discount sale because the price was just too right and multi-player is supported. Had the games come to GOG originally with multi-player even if it was LAN-only however I would have bought both of them here on GOG as I really only cared about LAN multi-player.
Indigo Prophecy, Fahrenheit... The HD remaster never came here.
