The question is this, if I buy the fallout 4 game of the year on gog, will I be able to migrate my save from the basic version I have on steam?
When I installed F4 on GoG the save folder was the same as that used in the Steam version. The game just loaded up as though nothing had changed. If you have mods (and let's be honest, who doesn't?) then you are going to need to point the mod manager to the new Fallout 4 executable and reinstall the Fallout 4 Script Extender (F4SE) in the GoG Fallout folder.

If you are not as fortunate as I am then go to C:\Users\username\Documents\My Games\Fallout4 and copy/paste the save files there to the GoG Fallout 4 save folder. This probably won't be the case, however, as a seperate thread on where the GoG Fallout 4 save folder location lists the same filepath as above. (Check 'Fallout 4 GOTY Save File Location' in the forums.)

I am working seamlessly between Fallout 4 Steam and GOG savegames - However - due to the nature of the Patch that was applied on 2024-04-24 (last Thursday) on the Steam version and the fact that Creation Club is not in the GOG version of Fallout 4 - it would be difficult to confirm at this point if they will remain compatible - as of 2024-04-24 (before last patch onbly applied to Steam only right now) it was the case.
Just before deleting the Steam version, I tested saved games from the Steam version on the GOG version and was able to use them without a single problem. This might not work depending on what Steam version you have, the version I had on Steam was not updated but was nearly identical to the GOG version.
